When I press C to land on a planet it only lands me above the clouds instead of the actual surface of the planet, also, the atmosphere disappears

It's not so much that the atmosphere disappears, it's that atmospheric scattering and how an atmosphere would behave when the camera is landed hasn't been implemented. The cloud layer feature was only added fairly recently. I believe you can land on the actual surface of the planet by scrolling, which seems to control altitude.
