And it says that the old product IDs won't work.

I installed it into my old directory, and it looks like it properly backed up the old version into a subdirectory and set up the new version in its place.  But I'm still getting prompted to enter in a product ID.

How do I get 2.0 to recognize that I already own the full version?

Version 2 requires a new purchase.

You can either buy a copy from Steam for $9.99.
or
Since you already purchase version 1, you can again name your own price for version 2. If you want to do this, email me for details.

(Note that this offer is only available to those that purchased version 1 prior to May of 2010).
